Commander can be a general term for the overall leader of a military force, or an actual rank.
Chapter Masters of the Adeptus Astartes are often referred to as Chapter Commanders. The overall leader of a specific crusade or battle action can be referred to as the Force Commander (whatever his actual rank is).
Space Marines have a choice of two commanders, Masters or Captains. There was also the rank of Force Commander in 3rd edition2, however this has since been removed from use with the release of the 4th edition Space Marine codex.
