Upon learning of the treachery, Roboute immediately set course for Terra, destroying Chaos reinforcements along the way, but arrived after the war had already been won. Because of this, the Ultramarines were one of the few Legions at full strength; thus, Roboute and his Ultramarines bore much of the burden of holding the Imperium together against aliens and Chaos forces in the aftermath of the Heresy. During this time, the Ultramarines recruited heavily from their homeworld and eventually counted for over half of the Loyalist Marines. Around a decade after the Heresy ended, the Imperium finally reached a point of stability.

Under the intense psychological stress of inheriting primary responsibility for the security of the Imperium, Roboute became increasingly reclusive. Lysimachus Cestus, Captain of the 7th Chapter, observed that Lord Roboute began demonstrating conduct unbecoming of his office. Cestus then undertook an investigation of his beloved primarch. Upon conferring with Roboute's Honor Guard, it was discovered that Roboute had on at least two occassions considered ordering the Chapter to perform colonostic explorations in the Anoos sector of the Taint-tactus segmentum. While it was never confirmed, there was some evidence that Roboute also considered requesting that Jaghatai Khan grant him oral exterminatus in the Tactical Command Center of the Phalanx, possibly while Rogal Dorn was watching.
