Behind the scenes
The first mention of the Emperor is in Warhammer 40,000: Rogue Trader (1987), which was the very first WH40K book. In that book, he is described as the very first human psyker. His corpse-like condition and consequential confinement to life-support is described as the result of "the strain of his constant vigilance." Although physically paralysed, the Emperor is still capable of communicating and issuing orders. The Master of the Inquisition reports directly to the Emperor and relays the Emperor's orders to the rest of the Inquisition.2a
